I think you're right about the rebuild not behaving itself if the ECM is at fault. If the 5E55 is anything like the other electronic Ford transmissions, it'll have a solinoid for each gear and one for the lock-up (4 solinoids). That gives an ECM ample opportunity to screw around with drivability.
