My son has a 99 taurus se and the heat suddenly stopped working a couple of months ago. I just got it fixed yesterday and this is what we did.
-Thermostat is working
-Back flushed heater core and changed out antifreeze--still no heat.
-His car has electronic automatic temperature control and found on the internet that you can get codes from the heater control panel by pressing a series of buttons. This is call an EATC self test.
-Press the OFF and Floor buttons simultaneously and while holding those buttons down press the AUTOMATIC button and then release. The display should show three lines in the display. The test takes about 30 seconds to run and will display a 3 number code. The code that showed up when I did this was 024 (blend door short or failure code), I then pressed the FRONT DEFROST button, which will clear the code. The display will then go blank. I turned off the car and started it up again and still no heat. I then decided to run the codes again. This time the code was 025 (which means the same thing, blend door short or failure) I then hit the defrost button again to clear the code. Turned the car off and started it up again, and bingo I have heat.
I hope this helps. I searched for two months on all the forums and just stumbled upon this yesterday. I'm assuming if this doesn't work after several tries that there definitely is a blend door problem.
